I`ve got three of these etching formations on the roof of my car. It’s a black car from 1998. This picture exaggerates the seriousness of it, but does do a good job showing the formation.
So.. what can I do to fix this?

Hard to tell Kyle.................. but it looks like clear coat failure. If so, it will probably require repaint/touch up. If it`s not all the way through the clear, one might be able to clean it up with some wet sanding/buffing............... but that`s "iffy"!

it isn`t paint chipped off (although it does look like it in this picture), it is just an etching (it is slightly out of focus and the white is exagerated).
I do have so ssr3 on the way, is there a chance this could help? Maybe wetsanding with ssr3?
it`s possible but it looks like it`s under the clear and coming up..is the surface smooth?

Usually, the "white color" is a tell-tale sign that the clear has started to fail. However, you may be right......... it might be etching. You could try the wetsanding, and follow up with a rotary buffer and SSR3, then SSR2, then SSR1 or similar products. As a matter of fact, if it`s "only" etching, you could try the SSR3 with a rotary without the wetsanding.
98 what? If it is clear failure you might have a shot at outerbody warranty (like a 10yr/100k) - or if it is known defective paint.

I think the 10 yr outerbody warranties only cover rust through.:dunno
Depends my brother got GM to repaint his 7 year old Grand Am when the paint started bubbling up!

Its a 1998 Ford Mustang GT. As much as I`d like to repaint it, I really cannot afford to right now.

Check with Ford or check around google for a possible recall on the paint - it is worth a shot.
